"I imagine that Logan already has a system and if he wants to tell us what that is, no one has to read the following because we'll go with his."
Go nuts!
As far as time travel, I'm of the exact same opinion as Dan Harmon. I might reference it, I might stick a box labeled "Time travel stuff" to sit ignored on a shelf in a garage, I might do things that cause the PC's to think time travel is going on - but I'm probably not going to do any time travel in the campaign.
It gets way too complicated.
You can get clever (Back to the Future 2) with it if you know what everyone will do but when you have the PC's who could (and do) do literally anything "Hey Logan - I shoot my past self in the back of the head for no good reason! Just curious as to what will happen." shit gets fucked real quick.
Then you have to start either dividing up into alternate time lines or making excuses as to why there really is no paradox.
Not to say that zones might not exist in radically different time periods (ancient Rome, 1950's, etc) but you're not going to have to worry about finding your future selves squanching.

My two cents on how I would organise it to keep it as simple as possible.
Standardise the Zone names. Have one name for each zone that the Wiki will use (obviously players can still call them different things, but "officially" they will be referred to as that). Even if a zone later changes drastically, I would still call it by the same name. Instead we will update the information on the page to reflect the changes.
If we had 2 pages for Gotham 2020 and 1960, that may get real confusing for players who aren't familiar with the zone's current state. Plus it just creates more clutter. We can just have a zone called Gotham and people will know what we are on about. If they want more info, they can go look at what's written about it. Adding a date to the title just makes it more of a hassle if the zone ever changes, so I would suggest leaving it out.
My suggestions to standardise the zone names is to use the same ones that are on the Roll20 handouts section, except changing Alien Takeover/Spice Lands to Alien Postapocalypse and changing Canada to Canadian Frontier. Also need to add in Smurfville, but you get the idea.
So it would be something like…
Category for zones (literally just a list of all the different zones we know of) -> Zone (all relevant information about it goes here) -> Places within the Zone
What I'm currently trying to decide is whether or not to have the "places within the zone" be part of the same page or have them be separate. I'm thinking have them be part of the same page. It may get a bit long especially in some zones like MMO Land, but if it's organised properly, it shouldn't be an issue. Less need to search around for things as well.
That's just how I would do it. Basically all of the info that is currently in the "Realms" category will be moved into its own separate page, and all you'll have is a list of the different zones and a link going to their page. Easy to find, easy to read.
Thoughts?

Do you need the names I call the zones officially (though different NPC's may refer to them as different places) then have a bunch of AKA's as re-directs?

Sure. That would speed things up.

Here's the list of zones I have up to S4:
Alien Take Over Amber Arctic Western Barber Shop (kind of it's own 'zone') Burlyton Crap Cyber (stands for 'crapsack cyberpunk') Dino World DIY MMO Furry Western/Wylde Wylde West Genovia Gotham (post Red Carpet) Gothic Post Apocalyptic Halfway Inn Handi/Space Opera Prisoner, The (AKA 'The Village') Santa's Workshop Sewers of Disappointment Smurf Runner

Okay. We'll use those as the "official" names. Probably not going to add the barbershop as a zone. Probably just a "place of interest" within certain zones.
Also, you're missing Shermer Illinois, 2001. Unless that's part of the Santa's Workshop zone.

That's under my 'minor' (not so developed) zone listing currently.
It's essentially right now just a place to buy 2001 equipment.

Add whatever zones you want - it's for the players, new players, etc.

Here's a question - would it help if I was to lock all of the current threads in the IG board so that you can tell when new info is added?

Freddy might have gone to bed. I'm going to lock all of the threads so that new threads can be started and that way the wonderful people who are working on the wiki can know what is 'done'.

There are certain threads which are constantly being updated, so I don't think that would help. It's a shame you can't sort by creation date for topics. That would be useful.
I think we have a fair bit of info up already. Just need to organise it a bit better now. New information will constantly be coming anyway.

Oh. Okay. I was away for a few minutes when you were posting that. That's fine. Doesn't make much of a difference to me personally anyway.
